You’ll get the Skystone after restoring the Divine Shrine. With this ship you’ll be able to fly anywhere, even over mountains, and you’ll need it to continue the main story.
Warning: this guide contains spoilers for Dragon Quest VII.
Restoring the Divine Shrine
You can fully restore the Divine Shrine after you find all the fragments of the first Mysterious Pillar. Restore this pillar and you’ll be teleported to the past. In front of you there’s the Pool of Piety. Enter it.

This time you don’t need to show the Sacred Stone to any guard, but you can still get inside the shrine to get some optional dialogues. Head behind the shrine and step on the lotus flower to be transported to the Coral Cave.

The layout and the enemies in the cave are the same as in the present, and any chests you opened in the present will also be open here.
Follow the same path you followed the last time. When you reach the room with many arcways, talk to the two ghosts in there. Later in the story, they’ll reward you.

Continue your path until you’re in the room where you teleported to the Divine Shrine in the present. Use the Sacred Stone on the symbol, like the last time. This time, however, the platforms will go flying away.

You’ll need to backtrack all the way back on foot (Evac won’t leave you at the entrance) and get on the teleport pad. Once you’re back at the Divine Shrine, you’ll see there are two new buildings there.
Getting the Skystone
The platform in the west has a pretty useful Weapon Shop and Armor Shop. Make sure to check it and see if there’s any gear better than the one you have right now.

Go to the platform in the south and talk to the nun on the second floor. After a brief dialogue, leave the room and the Skystone will be yours.

Congratulations! The Skystone is a flying ship that can take you anywhere. Unlike the Flying Carpet, you can also fly over mountains and forests with this ship.
The Skystone is needed to progress the story, as flying on it is the only way in which you can reach one of the Mysterious Fragments.
This ship can only carry up to four people, so later in the story, when Maribel joins your party again, you’ll need to leave one party member behind at Maribel’s manor, in Pilchard Bay.
